TuneECU or not TuneECU?

I am not sure if you have been following this thread but I have come up against an obstacle of very poor idle when I do not have tuneecu connected to the bike . It is very difficult to start and does not run well at all.
The tune I uploaded successfully is the 228 one although there seems to be a more suitable one for the components I have being 225?
When I run the test mode no 2 cylinder is 40-50 points down on 1 and 2, can this be adjusted on tuneecu? Or do I need to balance the throttles manually?
Can I set the idle speed up independently so that it will run evenly with a higher t ick over.
I have I thought reset the TPS which I hoped would clear the idle issue but now I'm not sure it reset correctly although the green light is on.
Sorry for all the questions, but need to get the idle right as it cuts out at low revs making it dangerous to ride the 30 miles to a mechanic who can do the manual adjustments if they are needed.

Sounds to me like a vacuum line has been pulled off (Don't ask me how I know) with 40-50 diff on the Cyl's :banghead:
 
I end to agree that is a lot to be out to be a balance issue, my guess is either a Vacuum line as mentioned or a cracked/split throttle body rubber manifold to head connection, One of the Aussies had a cracked/split rubber manifold on a Roadster, you really need to have a real good look and pull things apart
