The dealer will not be able to help you much other than with the install. They will most likely put the 20235 tune in and this will not do the jars justice as this tune is restrictive.
You can download TuneECU for free and then buy the $15 dollar cable to connect a laptop to the bike and download the tune Bruce posted. Then eventually a Dyno tune will get you the rest of the way. There is alot of instructions and how-to's on this site for TuneECU. And as always you can ask questions.....somebody eventually will respond. If your not familiar with doing this there will be a learning curve but many a rocket rider on this forum has not had previous experience and have been successful.
Keep us in the loop so we can help you when the jars get installed.

Thanks for a quick reply. Dealer suggested that either I should go with PC or TuneBoy. I was thinking of buying TuneBoy and then get the tune from here. Can you please answer these question also.
1. Is it necessary to change the filters also, when changing the exhaust.
2. I read somewhere that I can keep the Bear Claw with new K&N filters.
3. Is it worth buying TuneBoy or should I do with TuneECU only. I don't mind spending money if benefit is substantial.

TuneECU is the free version of Tuneboy. There are some differences but nothing terribly important. I think TuneECU has more adjustments available but am not sure.
When installing a less restrictive exhaust, it is common to upgrade the intake filters to allow more air to enter the engine. This maximizes the exhaust as it now can handle the extra air moving in and out of the engine. So if you want max benefit the filters are a must.
Yes you can keep the bearclaw stock and not cut it. You just have to turn the last one (closest to seat) slightly to accomodate. Its a little tight but nothing that distorts the OEM fit.
To get the max HP out of the bike...filters should be changed when upgrading exhaust. TuneECU is free and does the same thing as Tuneboy.

I think you're getting pretty much the same advice here as on the .com site. You should be able to find all the info you need regarding tunes here as well as Pig9r's complete step by step post on installing the filters.
I'd be happy to answer your questions as you go as I've done the same mods you are planning. It looks like there are TuneECU tunes for the triple filter/Jardine configuration for the R3T available here as well. Since those tunes are now available there's no reason to spend the money on Tuneboy, just get the cable for TuneECU.
If you don't find what you need here using the Search function just holler and I'll find the links.

Then work in reverse, following the instructions that come with the Jardines, install from the header back. Its an easy job shouldn't take you more than an hour or so.

One thing to note, not sure if its mentioned in the TuneECU thread or not, is to make sure your battery is fully charged before starting.
I haven't used TuneECU but with Tuneboy the first tune takes a long time to load. Many advise to pull the fuse for your headlight before starting. I just keep a Battery Tender connected. In any case, you don't want your battery to run low during the transfer, bad things have been known to happen.
