Transmission replacement

I brought my 2006 R3 to a Triumph dealer to have 2nd gear replaced. (I've heard 2nd gear failures are a common issue up to a certain vin number of my year model).
Anyhow, they pulled the motor and tore apart the transmission, I got a call today saying that basically the whole transmission needs to be replaced. Which comes in at the low low price of $4100 all told with labor and parts. The reason for posting is because I'm heading to the dealership tomorrow to check it out for myself before I possibly spend $4100 for something I really don't need. The bike itself has been sitting for close to a year due to a lack of funds to get it fixed. But I know for a fact that the last time I rode it, every other gear other than 2nd, shifted through and held up perfectly fine.
So my question is, is it possible for the other gears to have been damaged somehow by the 2nd gear failure? And if so, what exactly should I look for that would indicate that the other gears need to be replaced?
I really just don't want to get ripped off by a dealership trying to run up the cost of repair.
Please help!
 
Yes, I had the second gear failure, there's a circlip that comes loose and the gears can move around and engage in the wrong places. I had Carpenter Racing, not a dealer, pull the transmission and send it to Robinson Industries, who replaced almost everything, back cut the dogs, and installed a billet 4th gear, that's right around the same cost I encountered, but it's been rock solid since, probably a better deal than what the dealer is doing. Robinson also cuts a deeper groove for the circlip and installs a heavier circlip.
 
Most of the earlier models failed because under a load it would pop out of second into neutral
Did you hear any grinding?
Take pictures and put them on the thread.

I don't recall any grinding, mainly just popping out of 2nd into neutral like you said. I'm about to leave for the shop, I'll get back to here with a ton of pictures in a couple hours.

Sounds like detent spring, about a $200 job. Most dealer techs I've dealt with know way less than some of the guys on this forum.

i am going to guess that it sounds like the fork is bent or wore out and the 2nd gear may or may not be bad
that just my opinion from reading lots of posts.
definately worth a look at that spring as a first check.
 
These photos came out quite bad, doubt they're any help, but I took them so why not throw them in? The guy working on my bike said that he was expecting to see "carnage" when he opened up the case, but it wasn't as bad as he thought it would be. He mentioned there being "deep spots" in certain sections of the gears, and that it's just more concerning rather than alarming. I asked how long he thought the transmission would hold up if I were to just replace what's absolutely necessary right now, and obviously you can't really answer that, but he said it could be 6 years or it could be 6 months. Thoughts? Again I apologize for the terrible pictures.

I have been working with auto transmissions since 1966 so i know gears
on this site they talk about 4th gear replacing (because the later trans loses the clip and takes out 4th and other gears)
me i would use the orignal
they replace 2nd gear because cogs r worn probably a good idea.
definitely replace 2nd fork lever

Is this in a state the marijuana is legal? Sure sounds like that to me.
Personally if you can pull the motor you could do the transmission. It just needed a update kit . When you go look at it see if the cam chain timing is still set. You can split the engine and service the transmission without releasing the cam timing. If they released it they are not versed on the engine.
