The idle stepper motor can cause this problem too. I have mine backed off all the way so it doesn't do anything. You can hear it for a few seconds before starting the bike and then it quits.
In fact, when I tried to adjust it out yesterday, after loading my new tune, it started doing the same thing. My idle speed started sticking at about 2,000 RPM. So I backed it back off, and we're all good.
The trade off is.. it has to warm up for a minute or two before it idles just right. It still idles good though, just kind of like if you had to have the choke on for a bit on a carbed bike.

It has been about six days now and I have tried to put as many miles as possible on the Rocket and the high idle has not returned. I believe I may have cursed the TPS Gods without justification. After reading Dave's post above I am beginning to believe the culprit could very well be the idle stepper motor. This past weekend I did lube the throttle cables and stepper motor springs and linkage along with cleaning the throttle bodies. The crank sensor was also checked and found to be perfectly clean. Since new the bike has always had erratic and low idle issues. Usually a 12 minute tune rectifies the problem but it always returns. Currently it will idle at about 1000 rpm when stopping and then drop to around 800 after a few seconds. Other times I have to set the "Go Cruise" or feather the throttle lightly to keep it idling at all. This condition seems to vary with every start up. I have learned to live with the Beast's idiosyncrasies over the years and as long as the rpm's don't go completely haywire, will continue to do so. I am seriously considering removing the **** stepper motor, zip tying it under the tank and doing the manual idle set with the infamous little yellow lock tite covered set screw. The owners who have go that route swear by the procedure.

The stepper motor finally got to the point where the bike would not idle at all after warming up. I tried a 12 minute tune with no results. I priced a new stepper unit, but decided to give the manual adjustment a try first. For the time being the stepper motor has taken up residence in the old air filter box under the seat along with the emergency tools and tire repair kit. Once detacted, there is more than enough lead to make it to its new home. I left it plugged to avoid the check engine light tripping. The mounting bracket for the unit was removed also. I broke the yellow lock tite on the adjustment screw and dialed the bike in at around 950 rpm when it was warmed up. It has been a couple of days and the only draw back is the bike is a little more cold natured when started. After a short warm up, the bike drops down to a perfect idle everytime with no hesitation or cutting off. I am currently burning a tank of gas with Gumout Regaine and the old girl is running better every day. It is great to have my motorcycle back.
 
Before my current problem, that is how mine ran too.. it ran great.. took a minute or so to warm up, but I never had another high idle issue..

Did you adjust the stepper 'outside', also not attached to the throttlebody ?
 
My blue guts Primary total piece of **** went bad at 12k miles...

Can you imagine if cars had these kind of failure rates? The public would be up in arms!

In order sorting out the idling/hesitation issue I was adjusting and adjusting. And adjusting in a yeartime.The bike was running one time rather well ,other times back to s*** :banghead: All the time the primary 'behavior 'was looking good,at last the primary replaced , issue gone... (Bike 14k miles)
