OK when you said loosen the secondary TPS did you Pull it or just loosen the bolt? I believe the secondary TPS is spring loaded hence the difference in the installation point shown in the manual Dotted line being install and then you wind the spring until the bolt can go in and all this is done while by pressure your holding the TPS plates fully open. This is just the correct install not the voltage setting yet Voltage is set while they are closed by manually pressing the butterfly's closed. So you might have loss some of the spring tension and therefore it goes over voltage. Someone on this site just went thru this And I can not remember whether he had mucked the secondary TPS up or not. Let me make another cup of coffee and search thru my old post. It might be you have to go thru and do a re-install of the secondary TPS or a replace let me get reading. Not much in the tune ecu manual about this process. Let me get reading.
OK so if you did not follow the instalation procedure then when you turn the bike on an deverything went thru the motions you secondary stepper motor might have over rotated breaking a tab in the secondary TPS sensor. Like the picture below new on right old on left.

Clearly some tabs are gone. This is @Jabo75 picture I grabbed from his thread.
Right now I would say you should pull the secondary for inspection of the tabs and with a small tool see if it has any internal spring tension on the rotating tabs. If any of the two things are a problem I would say a new secondary TPS is in order and needs to be installed per the manual. Well with the exception of removing the throttle bodies I bet it can be done with them on.
