I had the exact same scenario with mine way back, sounded like it was running on 1 cylinder, chugged, coughed, ran like a dog. What had happened (and its easy to do) was that I accidently knocked one of the wires off on the right front coil when putting the tank down one day. IF you look at the tank on the right front corner it comes real close to that coil and I knocked the wire off with my hand. Took me a while to find the problem.
