If they allow more air how do you keep from running lean without a tuner measuring AFRs?

Exactly, you need a tune on Dyno after that filter otherwise issues will come up.

Can the 12min Cold Triumph tune be done when installing the high flow/performance filters? will this adjust AFR's?

If the R3 has an oxygen sensor there is no re-tune needed, there is enough latitude for A/F ratio. If the exhaust is changed also, it will need some more fuel.
