Yes, that is a good option, and by the looks of the manifold, if it were my bike, I would do just as you suggest, and replace with new.
 
It's probably a chemical reaction between the plating on the male thread and the material of the housing binding them together. Be careful or it might rip the female thread out when you overcome the holding force..
 
I'll cut it and reflange it if I F it up but I'd like to have my new brake line made to fit on to it. I thought I'd plug the stock location and hide the stock flexible line above the motor or somewhere so it can be used again to go back to stock if I ever needed to.
