Check that your crank sensor is nice and clean, no air leaks from the little pipes behind the throttle bodies, no exhaust leaks.

If those are good, most likely suspect would be the primary throttle position sensor is either out of whack or needs replacing.

When following Toms sage advice lubricte the throttle linages and springs between the throttle bodies and the linkage between the idle stepper motor and the main throttle link. Use WD40 with the straw on the nozzle to get in them tght places.

after everything above then I to would lean towards the TPS sensor
 
There's 2 things that can do this, one is a dodgy ground wire connector( I had this recently) there's a wire under the battery ( on the R3) with a real crappy connector . ground wire from the coils. Poor connection can affect the running. The2nd & more likely issue is ( as posted before) the TPS. Get tuneboy or Tune ecu & you can reset it yourself to see. If it's reset & runs ok for a day or 2 , but plays up again, then you need a new TPS. It's a very common issue.
 
an '05 will most likely be the Primary TPS if it is still the original. They usually start acting up around 15-20k miles.

If you remove it, look at the inside. If it is black, it is the old style and should be replaced right away with the new part that has the blue interior.
