Just to clarify, the original high idle appeared to be electrical in nature since you could make it disappear with resetting adaptives etc. You pulled the stepper motor and the problem disappeared.... right? So now the problem has reappeared but with no stepper?? Have you checked for a vacuum leak. It could cause your idle to increase.
 
When it is doing the high idle thing have you ever hooked tune ecu up to see what throttle bodies are doing?
I did a long time ago, it didn't make a lot of sense. It's like the stepper loses its place. But you can flip the kill switch and restart and everything is good until you rev it up again. It's too finicky for me. I wasted enough of my life trying to sort it out. The final straw was on an RAA, I had to ride the beoch all day idling at 2000. 😡
