Popping and sputtering

I had a similar thing happen and found it was a combination of two things but that is not to say you the same ..... my TPS had a worn spot and I also found my injectors were partially blocked from a bad dose of fuel the filter held back a lot but then let the finer crap thru in to the injectors had them Ultrasonically cleaned and it still played up that is when I found that the TPS had a worn spot
 
Did you check the PC V as I suggested in a previous post? Is the Crank sensor wires plugged into/inline with the PCV etc etc
 
The crank sensor is at the bottom , back end of the engine. Remove it, clean it, out it back in. You don't have to unplug it, wipe it clean where it is after removing it. The manual is in my signature.

It could also be the TPS. That can be checked with TuneECU or TuneBoy.

Also, check the 3 coils. Make sure that all the wires are clean and tight - especially the low tension wiring.

I'd bet a dollar against a hole in a donut that is is fuel. I am always a proponent of looking at the simplest things first. Try draining the tank and adding some fresh fuel before going to the shop.
 
I hope Ken is right. Just for the record, mine started out with a very slight miss that I had to really listen for because it didnt really affect the bike on the highway at first. After a couple of days I could hear and feel it when trying to keep it at a steady speed. Eventually it got so bad that I had to trailer it home from work. Tried all the fuel draining and flushing procedures to no avail. The crankshaft sensor will fool you into thinking its a fuel issue or at least mine did.
 
I only found out that it was my TPS by twisting the throttle while watching the voltage in TuneECU with engine running I bought it up to the problem region and the voltage started jumping up and down all over the place. At normal engine off set up the TPS was reading all good
