The early Gen 1 bikes require the chip enabled cable for sure. Once you connect to the bike you'll get a ton of info and data available. With the bike sitting that long with bad gas in the tank the bike may start and run for awhile but then the EFI starts adapting to the bad gas and then it runs crappy or not at all (not at all in the case of my 05 Rocket). After a fuel system flush and ECU reflash, it ran like a top.

I removed the tank when fitting the pump the first time and removed all fuel and cleaned inside a put fresh fuel in it.

Custom maps for the early Rockets are on the Tuneecu.net site.

This one came from Wayne McDonald, developer of Tuneboy. I used it on my 2005 with TORs, cat bypass and K&N filter. Worked well.

DougL's map above should work fine if you want to get a smidge more power. The tank can be clean but how about the fuel lines to the Throttle Bodies? That's why I recommend using the injector cleaner dump in method to clear all your fuel lines of old fuel contaminants. Once fresh gas is flowing through the circuit then the tuning becomes important.
