Your going to "loose" the ignition master switch male connector. It's pictured here (edit: black and red wires) right next to where the oil spout is. Just curve your finger behind the oil spout to find it.
You don't need to do anything crazy to get the Grey connector off. Another pro tip, study the connectors on the power commander to figure it out. You need to lift up the inside tab with a small flat head.
On the throttle body you only have to push down with your finger.
When you put the new gasket on the plenium base there are 3 tabs at the bottom to line up where it is supposed to go. If you have "extra" just keep pushing the extra part in and moving in the same direction. Took me about 1/4 of a loop for the extra to melt in.
There are also tabs on the gasket that goes on top of the plenum.
Pretty sure you did not grab the wire from the master on/ off switch; otherwise your bike would not be starting, unless you re-wired that harness. From what you described you grabbed the auxiliary harness meant to wire up the din port

Your right I identified the wrong connection. It's the little wire with the little black connector that plugs into the master switch. It has the black and red wire connected to the black and Grey.
