I had the same issue on my 2011 R3R, and it was driving me nuts. After a great deal of hunting, it turned out to be the chrome tip on the front fender that was making the noise. The engine vibration / wind / road vibration, a specific speeds / rpms would cause it to rattle... Once discovered, I removed the tip, used a small piece of felt as a pad, and then reinstalled it... It was an inexpensive invisible fix and the problem was solved...

Thanks for all who have welcomed and responded. Anxious to find a suitable recording method to upload sound file. Bike has a distinct and pronounced noise that sounds ominous, but maybe that's just the nature of the beast. Have loved the bike since test riding in 05 and finally riding one. Sorry for jumping in with all of these queries. Previous owner was a shorter rider and put lowering kit on, progressive 440 12", supposed to lower 2". At 6'2", I don't need the kit but like the looks. Pisser is it rides like a hard tail. Any significant adjustment in the suspension as they have no numerical marks like the factory shocks. Any body riding in Colorado, give me a shout.
