Missfire under acceleration

Bike was sitting allot this winter.Bags off for dyeing, sirus radio problems ,installed Beaver head light harness. Put it all back together after sitting for a several months. The engine while on stand would rev up to 2500 rpm and then would misfire. Change out the original plugs (2005). Added fresh gas and injector cleaner. Seemed a lot better on stand .Took out for an all day run and the problem seemed to come back immediately at 2500 rpm thru 3500 rpm and continue on up the higher rpm's.. Especially under a hard load .There were times during the trip it seemed to not be so pronounced. Fuel tank is almost empty now so I figure I'll empty tank and put new gas . Any other thoughts on solving the problem .

Remove, clean and adjust your TPS.

You have a TuneBoy right?
 
It does more than that. Like give you the ability to adjust your TPS, which you WILL need to do at some point, if not now. You can also check CELs, fix your speedo, get rid of that TORS tune you're running with your non-TORS exhaust, etc.
 
Stop trying to intimidate me with big words like CELs TORS. Is this the new world of texting ( is that how you spell it?)? All kidding aside I have no idea what those abbreviations means.I'm thinking plug wires and coils as the culprit if not fuel was contaminated. Maybe simplistic thinking .
 
Could be filter, maybe the pump crapped out too, mine has crapped out before, do you hear the little whirring when you key on?

Maybe a squirrel got in your air box?

Have you put any Sea Foam in yet?
 
Disconnected the fuel line at fuel rail. Than pumped out the fuel out of tank . Key on ,fuel pump would run for two seconds than stop by itself!!(Didn't know whether this was normal ) I than would turn key off . Wait a few seconds ,than turn key back to on position. The pump would cycle and pump for two seconds, than shut off by itself. I did not want to leave key in the on position so I would turn it to off following pump self shut down. Fuel flow was significant for the two seconds! Fuel was strained into clear glass container and found to have a few red colored particles. these were very tiny. flea size and not many. No water at all. Color of fuel was a strong amber colored. Enough to have me question the color as being unusual and heavy in viscosity! All coil wires were made tight. at the connections. They were not tight at all before I checked them. I need to get away from house chores long enough to get a couple of gallons of fresh fuel and than hope I cured the problem!!
