setting the idle speed (tick over)

In the "Map Edit" section, click on "Idle" (on the LHS), then adjust the numbers up or down as desired. Save, then load it into the bike.

If the main area is showing a graph then F5 will turn it back to numbers which you can easily edit.

Open a map in TuneECU.
Click on "Map Edit" at top right.
On left hand side, click on "Idle"
The top row is engine temperature in degrees Celsius.
The bottom row is engine speed at each temperature.

Click on the engine speed at the temperature that you want to change, and use up or down arrows to change. (I would only suggest altering the three on the right - at most.)

Save, then send to ECU.

I hope this helps,
-Wayne

What do you do if the map tables are set to 1000 but it idles at 500?

Is this idle speed on the tach, or when connected to TuneECU?

Normally, the R3 will idle 200 lower than what the idle speed is set at. If you want it to idle higher by 300 rpm, adjust it 300 rpm higher that the idle speed is currently set.
