you are not going to solve problems by changing the clutch switch unless the switch is shorted out. and you can check that by trying to start bike with out pulling clutch if bike starts w/o pulling in clutch lever then clutch switch is shorted and will cause motor problems.

a lot of guys have removed the stepper motor and liked the way it worked i had problems mainly because the motor was not hot (when it got hot it just started gaining rpms ) so i reinstalled it and had to give it throttle till it warmed up. of coarse it works great when warm.
spray throttle linkage to clean and unstick throttles especially at front. while cleaning do wot and let throttle fly shut.

If the problem was just the idle it wouldn't bother me, the bike still idles OK enough, at the moment I believe the idle is just a symptom of whatever the real issue is, which is that the bike leans out and loses power. I'm just eliminating potential causes one by one and the clutch switch impacts mapping so I want to eliminate it, when I get a chance i'll unplug it and make another manual switch to test. The surging isn't a huge issue either, but the thing I love about the bike is the insane power, if that's having issues it needs to be addressed.

Whatever the issue is I imagine when I find it both the surging and the idle issue will disappear, fingers crossed anyway.
 
just start it up disconnect and try it that should make it like normal.
that might set a code
best a button that closes the circuit.

That switch does affect a boat load of things, but based on what you're describing I'd take another hard look at the TPS and possible vacuum line issues. Here's a post I did when I had the '11 Roadster that might be helpful.....

If you have K&N filters, or equivalent, and have plugs on the throttle body make sure those are sound too. Vacuum caps...

Cheers, I appreciate any help on this one, it's a real head scratcher.

The fuel pump, filter, and regulator have all been changed as the fuel pressure was slightly low. It picked power up a bit but didn't fix the issue. We swapped the whole throttle body assembly (including both TPS and stepper motor) out and it made no difference, I've also sprayed the intake system with contact cleaner with the engine running and it made no change, so I feel we've eliminated a vacuum leak doing this. But if anyone has any specific ideas for a vacuum leak I'm happy to have another look. The stepper motor also came across with the throttle body swap so at this point I'm assuming it's good, I'm also assuming the stepper motor isn't involved in the engine surging as it is happening at high rpm, and at this point in time I'm also assuming that the surging and the idle are symptoms of the same issue. But as you'll notice I'm making a lot of assumptions with this, some of them to help move the process forward, some because I don't know enough about the bike.

The plan at the moment moving forward is to try the following things, not necessarily in this order:

Change the GPS to the updated one (i have had some other GPS issues too so fingers crossed this is the issue, but not hopeful)
Swap the ECU for testing (unlikely to be the cause but easy to eliminate, we have a second ECU)
Check the electrical output with an oscilloscope, it measures OK with a meter but there are issues meters won't pick up
Swap the crank position sensor (again, noting specific making me suspect this but we have a spare on hand)

If anyone has any other ideas I'd love to hear them, or if I'm missing/wrong on anything or making false assumptions about how the system works please let me know. As always the community here has been a big help, cheers.

You have no idea how good 🤣, I've absolutely struck gold

I was a diesel fitter so always fixed everything myself, I'm now in a different space where I have money but very little time (I'm now much more interested in spending my time riding bikes rather than fixing them). I reacquired my old dirtbike (A Honda XR650R) from a friend and needed a road worthy certificate done, I found a new guy who had just started working for himself so I took the bike to him. As luck would have it he spent the last 10 years working working at a local dealership which is both a Honda and a Triumph dealership. I asked him what knows about XR650Rs, turns out he owns and races one and has spent the last two years tuning it, perfect. I take the bike to him, he used parts off his bike to diagnose an electrical issue and also did a heap of extra work and polished it for me just out of love, winning. When I picked the bike up I asked him what he knows about Rockets, he tells me he owns one of those too 🤣. Even better, he blew the transmission up doing a burn out so it is currently in a million pieces while he is rebuilding it.

So right when I needed it most I have found an excellent bike mechanic who knows Hondas and Triumphs, and also owns both the bikes I do. I've hit the jackpot.
