Another Exhaust Question

I have just received my TORS and cat delete and already have TuneBoy. I have been working on the bike for the last few weeks and removed the battery. Would it be advisable to re-install the battery with stock pipes, cat and filter and allow for the 12 min tune and then make mods and install new tune. Or can I just perform mods, install battery and then new tune.
Also, could someone just verify that the 20050-2 is the correct tune for TORS, cat delete and under seat K&N.

Just my opinion as a retired mechanic.
Not knowing what you have been working on.
Removing the battery etc .
I'd say install cat bypass & TOR pipes , do it 12 minute
tune .
If what ever you were working on didn't effect anything & bike ran fine doing 12 min tune..
That would @ least give you an idea everything was ok.
Then if you did tuneboy and something was wrong... you'd @
least have idea were the problem might be ( possible tuneboy error )
you made in program .
