Rear Wheel Refitting

Hi, this bike is new to me, so apologies for some basic questions. I've replaced the tyre and today tried putting the wheel back on. So here's the thing. It felt like it seated into the splines, and the spindle pushed through. OK, I've not hung the calliper yet, so the wheel is still loose. It looks like it's not fully bedded, going into that black plastic guard on the bevel side. I put it in gear, and as I was expecting, it was engaged. Does the wheel bed in further when torqued up? No pics, will get some if needed.
