Welcome to the site and congrats on the Rocket acquisition. Just to clarify, you stated that you put 500kms on the bike with no problems with 100kms on the current tank of gas, again with no problems. Next you parked the bike for a week only to find the battery dead. It then ran like crap. This points to something that might have been done during the jump start process and not coincidence... guessing here???
We need to know if you did anything else to the bike while trying to get it started. Did you lift the tank during the jump start? Could you have disconnected a vacuum line, unplugged a sensor, disturbed a power/ground lead etc etc. Fishing here for potential problems. One known issue that often causes a misfire is loose primary wires going to each coil. The spade connectors almost fall off the coils and need to be recrimped/squeezed for a snug fit. Could you have disturbed those when jump starting the battery???
ECU Memory loss - I too like the fellows haven't heard of a dead battery causing an ECU memory wipe/corrupt? I have heard that jump starting the bike can cause problems though (in the automotive world - rare). I would get the Lonelec cable along with TuneECU and reflash the map appropriate for your bike. There is a list of maps available on the TuneECU website for a Rocket with your config. Pick the closest one and go with it. If you go stock, that will work also but you might be lean with the K&N's. I'm pretty sure what you are dealing with is something simple.
