Is any tuning required if the secondaries are removed? I still have the stock under the seat air filter.
There should be no problem with removing secondaries while the filter and exhaust is all stock. When you start changing those you WILL have to choose what you are going to use to manage fuel. Since you already have the GiPro, a Power Commander will work nicely and be simple to tune. I'm partial to the PCIII's but there is also the TuneECU and TuneBoy.
 
I'm gunning for the almost the exact same setup as you have. I have the TORS and Gi Pro done. Going to ride the Rocket and get used to it this season. But next up will be the triple filters, secondaries and PCIII.

Then you probably want to leave the secondaries in place for now so it doesn't run lean. Take them out when you do the filters and PCIII all at the same time.
You will have fun with the GiPro for awhile anyway. (until the more power bug bites)

You might want to look at this thread I started when I made the changes http://www.r3owners.net/bearclaw-corner/8688-site-rocks.html?highlight=site+rocks. I was running lean and to fix that I went with Dobeck instead of a PCIII when I added the filters. The Dobeck is arguably an easier option although not everyone agrees it's better. It suits me because I can fiddle with it anywhere, any time - a bit like old fashion carby tuning. The bike really howls when I want it to, is super smooth and not too bad on fuel.

Hellfire....looks like I should hold off on the secondaries until The triple filter mod? Dont want to run lean and have now way to tune it. Im not running Tune Ecu yet either. Thats next :D
