Your clutch is probably ok. Hard to say what the vibration is from but that clonking would be from your transmission and like the Dr said, improper clutch cable adjustment can make the tranny shift badly.
Find my thread in the how-to area about installing a new clutch cable. There's details on how to adjust the cable there. Generally though I'd loosen the clutch more to help make the tranny smoother. Do this by untightening the large locknut and loosen the adjustment nut (turn counterclockwise) a quarter turn at a time and test.
You may also have the older clutch lifter shaft that does not allow for as much clutch release thus not disengaging the tranny enough. Read more at the Clutch Warning thread here:
