Bike won't start for at least 5 minutes

I have been beating my head for the last 2 weeks trying to figure out why my 2005 R3 won't start in the mornings, or after the bike has cooled down to ambient temperature. It's not related to cold because the weahter here in NM is fairly warm.
In the mornings, I turn the key on, it cycles thru and all seems fine. Fuel pump charges lines. I hit the start button, and the starter functions as it should. The engine just turns and turns and turns. If I'm lucky, the battery won't die before the bike finally fires up. Other times, I put the charger on at 50 amp start assist, and hold the start button down intermittently for about 5 minutes. Once the bike finally statrs and warms up, I can ride it, shut it off and come back soon after and it starts just fine. This will happen everyday, without fail. If the bike is warm, it starts in a few seconds, if it cools off for hours, I have to go back thru the whole procedure.
One interesting thing I found yesterday. If I roll the bike down hill and pop the clutch in third gear, it fired up immediately. What the heck is up with that?????? It was cooled down and wouldn't start using conventional method.
 
Have you tried cracking the throttle a tiny bit, if the stepper motor is bad that may give similar fault......... 8)
