Now that I tuned the bike and install the K&N the bike is idling very low. Sounds like a Harely... Is there a way to turn up the idle? Idle adjustment screw?

Oh and I did look all vacuum lines are connected. I am going to to attempt a 12 min tune in the am to see if that helps. Any other ideas?

The correct way would adjust the idle in the ecu by Tuneecu and the like by understanding. The primaries don't need to be un seated.

Idle is ideally 860. There is a setting for idle in PCV but not sure on tuneecu. Be sure you don't have anything lodged in the springs on the fuel rail.

Also I could watch the rpms drop into the 700s and bounce back to 860.. could this be caused by the throttle bodies not being balanced?

did you try using the reset adaptives feature of the tuneECU

Also your typical TuneECU should have an Idle table that has figures like this
-15 = 1500rpm, 17 = 1018 rpm, 37 = 880 rpm, 57 = 850 rpm, 75 =850 rpm
the first figure before the "=" is the engine temp, and while some tunes may varie the last two should be set at 850rpm.
hope this is helpfull:)
