Hi Templar,
I don't know for sure about this idle thing, but last month I had the same thing, and it started just before I left for a trip. The dealer tried to fix it, claimed they were not sure what was wrong since my bike has exhaust, triple K&N's and tune boy, as well as the secondaries removed. They felt they couldn't really diagnose the problem since I had so many mods they didn't know where to start. (Keep in mind the mods had been done for a long time and the problem seemed to occur over a matter of a few hours.) They did the best they could, proclaimed the TPS and Stepper motors in fine shape, and did manage to get a lumpy idle. I got about 12 miles from the shop before it started dying again. When I got home it would not idle at all, and you know what a PITA that is since you have to hold throttle to get it started and then that sets the TPS off.
First thing I did was reinstall the tune I was running, then I installed several others, finally returning to the first tune. No joy.
I had already bought a spare TPS so the next thing I did was pull the old one and run both up and down with a screw driver and a meter looking for evidence of a fault. I found none so I re-installed the OLD TPS. Then I fooled with the Tune Boy and Set the TPS incorrectly with progressive readjustments trying to get the .6 volts reading spot on. Then I rechecked with a VOM (you can poke a pin thru the insulation of the middle wire on the TPS to measure the volts) and found the TPS was way off, now reading only .47 volts. Problem is that now it idles fine. As we all suspected the idle problem has nothing to do with Tune Boy, Secondaries, Predator Pipes, Triple K&N's or the color the bike is painted.
I am fairly sure the TPS I have is not the problem. I THINK that the wrong TPS voltage is driving the servo on the stepper motor to a new spot that is not faulty on it's potentiometer. I will try installing a new stepper motor next. If I can't get it to run with the TPS set at .6volts then I may return to .47volts and put a piece of tape over the "Check Engine" light. I have been staring at that **** thing for two months and 7,000 miles now.
Good luck,I know this wasn't much help, but now I feel better!
