Something like this is needed to get the most out of the R3 without cracking open the engine with a stock header. A free flowing cross over and some decent mufflers will generate 140-150hp at the rear wheel after it's been tuned by someone who knows what they are doing.
 
Looks good, is that a supertrapp muffler?
As you seemed to have improved both the exhaust and the intake flow a good dyno tune is in order.
Where to go next is a loaded question as the sky is the limit BUT the next step would be to go out and enjoy the ride!
If you search this forum there are some great looking rad overflow bottles.

I've have a Paul Bryant cross-over on order at the moment. Should be in just before riding season this spring. I've already reserved my spot on the Dyno to see the before & after effect.
 
Slip on exhaust, with 10 plates.
I think I will remove one the mixture will be more rich...
The idle run perfect for now!
