2006 Roadster with a dead spot

Working on a 2006 Roadster with a dead spot at about 4000 RPM. Does not matter if it's in 2nd or 3rd gear. The bike has three K & N air filters a carpenter Sidewinder exhaust and a HansO tune. I have already replaced the vacuum lines and tightened the low tension leads put new plugs in replace the secondary TPS that helped. Has anyone ever had this happen to their 2006 Roadster or any other Roadster that it has a Miss at about 4000 RPM if you do what did you do to fix it. Bike runs great other than it has the miss it just like it stalls for a second and then goes back to running fine.
 
Check the tune with TuneECU at or near that rpm in both F and L tables. It is not difficult to in-advertently enter or erase data in a cell or two. (Don't ask how I know that.) Engine will hit that spot and all goes awry. If it stumbles and won't recover when held right at that rpm, this is the first thing to check.

If you can't find an anomaly by looking, the bad data can be in tables you don't have access to, so a change of tunes may be in order.

If there is a bad memory cluster in the ECU ram, over-writing the tune with a different tune (stock or other) and then re-loading the tune you had in may resolve the issue.

There is no mechanical reason that the engine would have a problem in 3rd and 4th gears only and then only at 4,000rpm and at all throttle positions and acceleration rates.
 
Took the bike out for a test ride and found that it was slipping out of second and third for a 1 to 2 seconds. The RPM and the engine motor sound never changed just the transmission slipped. Told him about D&D Imports in Virginia. Gave him Scott's phone number so Scott can help him out once he gets to Virginia. Thank you Blaine and Scott for all your help
