Upgrades cause problems?

2015 Triumph Rocket 3 Roadster
Ok gents, I am very puzzled on this. My roadster was fine all last riding season (first season owning it). Decided to use the winter slumber time to modify and do lots of changes to it (mostly blackout) while waiting for the warmth to come. After doing the neg and pos cable upgrade to the starter I started her up and went to move it a bit and then I noticed the shifting issue. Seems she wont shift into neutral when running and when off she wont shift into 2nd. Only changes Ive done thats related is a full ISO upgrade and new levers. Ive tried to finagle with the cable adjusters to see if it helps but no luck. Any ideas on a cause? kinda got my head at a tilt on this one.

Clutch needs to be adjusted correctly. 3 to 4 mm play measure where the cable sheathing goes into the stop.
 
I gave up measuring clutch free play. I found it to be a waste of time measuring. I set my clutch to where it shifts properly allowing for that one sweet spot where it will go in and out of gear without fighting the gear shift lever for neutral. If it hangs going in and out of gear adjust it out no more than a 1/4 turn at a time until it doesn’t. Do it with the engine hot and on a hot day for the best results. I have to say my clutch play is less of a problem since I installed a Barnett cable. It made a world of difference on the clutch disengagement.
 
If the clutch cable is not adjusted EXACTLY right as per the manual then you will have problems.

I can't add to that - the Triumph clutch adjustment is the most fussy I have ever seen.
I had new over-length cables made by Venhill in the UK and they also improved matters.
 
Ok did you do anything below on the clutch liftershaft crank arm? Are the alignment marks right on the crank arm and liftershaft? And what does the sheath adjustment look like below by the clutch case mount? Pictures could help.

I'm thinking the lever changes in design might affect cable sheath length and his needs to be increased. Provided his lifter shaft and crank arm are in alignment. If not in alignment we shall straighten that out first.
